However, I am pretty confident that Octave should be able to do so. When you import your image a matrix with the x,y-Coords is created together with the color information. It should be possible to manipulate the x and y data in a way, that the pixels are calibrated to mm, in, cm, ft or parsec;). Since you scanned your image you might even know the dpippi you used.
